The water gets hot both ways.  
However there are major differences in the mechanisms that transfer heat, and major differences in time vs. temp curve

Meaning microwaves simply heat it differently and faster, and that's it? No cup difference?

I've always had this question in the back of my mind as I've gotten in the habit of using a Pyrex measuring cup in the microwave.
