Ok this scares me, decided to use some boiler water for some soup and this pours out!

From left to right

Espresso shot water (slightly rusty)
My tap water (clear)
Boiler water (darkest)

I have a water softener and filter, recharged a month ago with salt. I also descaled my machine last august. Any help would be appreciated. Im heading out for a few hours, but will return

How old is your boiler?  Looks like rust to me.

My Isomac Venus came with one of these in tank water softeners. I found if it set idle, the first cup or 2 of water through it would come out colored like that. ...didn't taste good either. After some patient work to recharge and flush it, I still had the same result and so quit using it. I would suggest to give it a try without the inline softener. Flush the system completely and report back if that solves the problem.

What color are the water softener "beads" supposed to be?

The boiler is not rusted, its brass I believe. I have a rancilio S26

Make sure your resin beads haven't broken down and turned mushy.  You can use a product like Super Iron Out (http://www.summitbrands.com/brands/IronOut.aspx) to remove the iron.

so the beads would feel mushy?

The beads did have a rust tint to them, would I rinse the beads as well with this product?

You'd want to make sure your beads haven't broken down and turned into mush, then you would need to replace them (rebed your softener).
The Iron Out is for the softener, not the espresso machine.  Make sure you follow the instructions and rinse carefully, don't mind the stink, it's normal.

Did it eventually rinse clear?  Do you have a pre-filter before your softener?
